As Masa said many guests go to " Meiji Shrine" in Harajuku.
Its about 15 mins from Ikebukuro to Harajuku, so its easy to get there.
But there are millions shrines in Japan.
I would like to introduce you my favourite one which is Ise Shrine in Ise, Mie.
Actually its not one shrine, its a complex composed of shrines and separated into 2 main shirnes "Gegu" and "Naigu"
If you want to see all of them, you might need at least 1 day.
But they are definetly one of the places you can feel the history.
If you want to discover some places other than Tokyo,
I really recommend Ise :)
